Theory 1 (HMSquared)
"My theory about INSIDE is (as far-fetched as this sounds) it is a prequel to LIMBO, and that the two unnamed protagonists as the same, and that the long haired character in the water (who I call the siren) is the boy's sister. The boy and his sister reunited when they were in the blob, somehow escaped and made their way to the cornfield, where they went through the secret ending. After the secret ending, the world was destroyed mostly, turning it into the world of LIMBO. The sister accidentally shot her brother, causing him to pass out, and the sister moved her brother, believing he was dead. The boy reunited with his sister in Limbo, and then they went off to Heaven together, but the boy has a dream about his adventures in LIMBO, which explains why the game starts over at the end."
Theory 2 (LAZYMABELTHEORIES)
"here's my theory: After a event of bibical proportions happens, the suriving folk of the world (mostly rich elites), employ the last of the sceintists to reboot humanity and to make humanity better. in one failed experiment (the siren/girl) was made but the people had to abadon the base because it was flooded, building a better base someplace else. sometime after this the boy (whom i will call michael). Michael somehow surives this event that rendered most of humanity gone. he emerges from his nook and starts exploring finding himself being hunted by guards because the lower classes are enslaved. as michael goes Right for a unknown amount of time, he finally finds the base and due to the huddle's influence frees it and becomes part of it. the industry stages a escape for the huddle to test its abilities and after being done with it they trap it in a tank, in which it breaks free for real.
my Theory of the alterate ending: the orbs are transmitters for the mind control devices, and the boy breaking them frees the populace (the lower classes) and frees himself from the player's control."
